Picarsoles again

Dek's engine was rattling again of late and the cam belt had been rubbing on the inside of the top casing, so we decided to replace the lot as it's now done about 150K.
So. It's had new belts and all the rollers idlers, water pump and tensioners. A new btm sprocket, new keys and auxiliary belt crankshaft drive and auto tensioner.
Everything cleaned timed up spot on etc.
After refilling with coolant, we started it up, it started first touch of the key and ticked over really smoothly, however, it would not accelerate beyond 1/2 throttle.
As it warmed and we finished bleeding the air out, it suddenly goes OK. He took it out later for about 10 miles, on the way back it goes into limp mode again. Restarted it yesterday and all is fine again and has stayed that way. Dek decided to take it up to Rigbye's to get it checked out on the computer as the engine light has been on for about 12 months but with no symptoms presented.
Since we restarted it, about 3 times it has run on for a couple of revs after switching off but with instant restart no problem.
My question is:- Rigbye's have diagnosed either a failing HP pump (yes I know) or it's regulator/filtre. Is this likely? It runs free on this engine, not timed, so we have not touched anything on it and it was fine before, exhibiting no symptoms whatsoever.
The only thing I did that may have upset the electronics is that I shorted out the starter motor live to earth a couple of times, while locating the timing pin in the flywheel.
This with the ignition off but I know nothing of electrickery as you know. It be a substance of the devil.
Any observations gladly received before he shells out large numbers of the folding stuff.
